The objectives of this research were (1) to determine genetic variation, (2) to analyze genetic differentiation and (3) genetic distance of local sheep. The blood samples were collected from 96 heads local sheep from 8 regions. Three pairs of primers were used to amplify three loci microsatellites DNA by Polymerase Chain Reaction (PCR) technique. The result showed that the alleles distribution were various for all breeds. CSSM018 locus was the most various allele for all breeds. d allele of CSSM018 locus was found on Madura Fat Tail sheep and a allele of IDVGA-30 locus was founded on Donggala and Madura Fat Tail sheep. Another hand, b allele of ILSTS054 was founded on Margawati Medium Tail Sheep. The highest frequency of allele was a allele of ILSTS054 locus for each breeds. They were 79,27%, 79,17% and 77,08%, respectively. The highest of heterozygosity (h) were 0,5607, 0,5405 and 0,3768 for CSSM018, IDVGA-30 and ILSTS054 loci, respectively. Average heterozygosity (H) for Fat Tail sheep, Medium Fat Tail Sheep and Thin Tail sheep were 0,4694, 0,4645 and 0,4686, respectively. The genetic deferentiation of Fat Tail sheep, Medium Tail sheep and Thin Tail sheep were 0,1497, 0,1235 dan 0,3858, respectively. Geneticly, the Thin Tail sheep was close to Medium Tail sheep (D = 0,7558), but Thin Tail sheep was far to Fat Tail sheep (D = 0,801 1). Keywords: Indonesian local sheep, Microsatellite, Genetic variationen
