The identification of phenotype and genotype is needed for mapping the population structure geographically of a fish species in the waters territory. The purpose of this research was to analyze the genetic variability based on the morphometric phenotype characteristics and RAPD genotypes of climbing perch fish population of Kalimantan, Java and Sumatera. Characterization of phenotypes were conducted using a method of morphometric truss and typing of genotype by using three primers of RAPD (OPA-07, OPA-02, and OPC 05). The polymorphism level and heterozygosity of climbing perch fish population of Kalimantan was higher than the population of Java and Sumatera, wich reached 39,29% and 0,16. The genetic distance between climbing perch fish population of Kalimantan, Java and Sumatera ranged from 0,17 to 0,39. The population of Kalimantan showed the similarity of morphometric truss with Sumatera population about 49,97%, while with the population of Java was 24,96%.
