Cultivation of Gynura segetum in a plant factory requires a uniform microclimate around the canopy. This study aimed to analyze the microclimate distribution at the canopy level of Gynura segetum, to develop a computational fluid dynamics (CFD) model based on three-dimensional (3D) scanned plant geometry and transpiration, and to simulate an air circulation improvement scenario to reduce dead zones. The model included 128 scanned plants, and transpiration was applied as a latent heat flux on the leaf surfaces and as a water vapor tracer. After calibrating the door leakage rate, the model error at a single sensor point was 0.81 °C for temperature and 0.67 percentage points for relative humidity, within the accuracy of the instrument. The simulation showed a mean vapor pressure deficit (VPD) of 1.17–1.23 kPa in the 8 cm layer above the canopy, with a coefficient of variation of 5.63%, and all regions on the finest mesh were within the recommended range of 0.5–1.5 kPa, although the margin to the upper limit is comparable to the model uncertainty. However, 98.95% of the cells within the canopy had air velocities below 0.2 m/s, with a mean of 0.086 m/s. Adding 32 circulation fans reduced the proportion of dead zones to 17.54% and increased the mean velocity to 0.435 m/s, while VPD remained within the recommended range and its coefficient of variation decreased to 4.36%. The canopy temperature and VPD have not been compared with canopy-level measurements, have not converged with mesh refinement, and are affected by the leaf energy balance assumption. These results provide a basis for improving air circulation design in plant factories.
