Mole crab (Albunea symmysta) as an infaunal organism inhabits tidal-exposed sand sediment. Like other aquatic organisms, mole crab is destined to be cryptic species and complex species often leading to morphologically misidentification. Taxonomic identification for genus Albunea was uncertain due to variation in morphology. This study was aimed at identifying and analizing the phylogenetic relationship A. symmysta from Cilacap coastal waters based on molecular genetic marker Cytochrome Oxidase subunit I (COI). Isolation and extraction resulted in two intact DNA product which were amplified using universal COI primer. There were 650 bp nucleotide sequences. COI gene A..symmysta was aligned with other species catagorized as ingroup and outgroup (family Hippidae) acquired from GenBank. Alignment was performed using MEGA 5.0 software. Construction of phylogeny tree showed distinction between Albuneidae and Hippidae. There were 158 specific nucleotides in A. symmysta.
