Keragaman Phytophthora sp. Patogen Asal Cabai dan Seleksi Ketahanan Inang

Salah satu faktor utama yang menghambat produksi cabai adalah penyakit
yang disebabkan oleh Phytophthora. Patogen ini menjadi kendala pada tanaman
cabai di seluruh dunia termasuk Indonesia. Studi identifikasi Phytophthora yang
menyebabkan infeksi pada cabai dan seleksi ketahanan inang perlu dilakukan
untuk menentukan strategi pengendalian yang efektif dan efisien. Penelitian
dilakukan dalam tiga bagian, yaitu: (1) identifikasi Phytophthora dari beberapa
lokasi tanaman cabai di Jawa, (2) uji virulensi P. capsici asal tanaman cabai di
Jawa, dan (3) uji ketahanan dan karakterisasi molekuler genotipe cabai Capsicum
annuum.
Penelitian ke-1 melakukan eksplorasi, isolasi, dan karakterisasi
Phytophthora dari beberapa daerah sentra produksi cabai di Jawa. Isolasi
dilakukan dengan menggunakan media CMA yang diperkaya dengan antibiotik
ampicilin, rifampicin dan fungisida benomil. Karakterisasi secara morfologi
dilakukan terhadap bentuk koloni, kecepatan tumbuh, bentuk sporangium, panjang
dan lebar sporangium, sporangiofor, papila, serta tipe kawin. Karakterisasi secara
molekuler dilakukan dengan menggunakan primer ITS dan EF-1. Data hasil
perunutan basa dianalisis menggunakan BLASTn, restriksi in silico, filogeni, dan
analisis diversitas haplotipe. Pada penelitian ke-2 dilakukan uji virulensi
menggunakan empat cabai diferensial dan 23 isolat P. capsici. Persiapan sumber
inokulum dan cara inokulasi mengikuti metode Bosland dan Lindsey yang
dimodifikasi. Penentuan virulensi berdasarkan insidensi penyakit dan keparahan
penyakit. Aktivitas pektinase dilakukan secara kualitatif dengan mengukur zona
bening yang terbentuk pada media JG. Penelitian ke-3 adalah uji ketahanan dan
karakterisasi dengan marka molekuler menggunakan genotipe C. annuum koleksi
Departemen Agronomi dan Hortikultura IPB dan varietas komersial. P. capsici
yang digunakan terdiri atas empat isolat yang telah diketahui virulensinya.
Persiapan inokulum dan cara inokulasi sama seperti pada tahap penelitian
sebelumnya. Karakterisasi molekuler menggunakan marka SCAR dilakukan
dengan primer OpD04.717-F/OpD04.717-R. Keragaman genetik genotipe cabai
dilakukan dengan menggunakan 11 marka simple sequence repeat (SSR).
Hasil identifikasi menunjukkan bahwa meskipun secara morfologi terlihat
beragam, namun secara molekuler 29 isolat koleksi menunjukkan satu spesies
yang sama yaitu P. capsici. Isolat P. capsici yang dikoleksi dari berbagai lokasi
pertanaman cabai di Jawa mempunyai keragaman genetik pada daerah ITS dan
EF-1-nya. Isolat P. capsici asal cabai di Jawa memiliki virulensi yang beragam.
Virulensi isolat bersifat spesifik genotipe, dimana tiap isolat menunjukkan
virulensi yang berbeda terhadap empat genotipe cabai yang diuji. Selain itu, hasil
penelitian ini juga menunjukkan bahwa virulensi berhubungan dengan aktivitas
pektinase yang dihasilkan oleh P. capsici.
Hasil pengujian menunjukkan bahwa 41 genotipe cabai yang diuji memiliki
ketahanan yang beragam terhadap empat isolat P. capsici. Ketahanan genotipe cabai tersebut bersifat spesifik yang ditunjukkan dengan adanya interaksi genotipe
dengan isolat. Hal ini berarti bahwa genotipe cabai hanya tahan terhadap P.
capsici dari isolat tertentu. Berdasarkan hasil pengujian diketahui ada enam
genotipe yang tahan terhadap isolat CpnsCK1, dua genotipe tahan terhadap
KdrRM3, dan satu genotipe tahan terhadap WnsbCK1. Sementara terhadap isolat
WnsbCK2 tidak satupun genotipe yang bereaksi tahan.
Marka SCAR tidak berasosiasi dengan karakter ketahanan genotipe cabai
terhadap isolat P. capsici asal Jawa di rumah kaca. Marka SSR yang digunakan
dapat mengidentifikasi antar genotipe cabai. Sebelas marka SSR sangat aplikatif
dan efektif dalam membedakan genotipe dalam spesies yang sama, C. annuum.
Estimasi diversitas genetik yang dihasilkan oleh marka SSR pada penelitian ini
dapat digunakan sebagai panduan bagi pemulia cabai untuk memilih tetua yang
sesuai untuk perakitan varietas baru dengan karakter yang diharapkan seperti
ketahanan terhadap P. capsici One of the main factors that inhibit the chili production in Indonesia is a

chili centers in Java, (2) virulence test of P. capsici isolates, and (3) resistance and
molecular characterization of Capsicum annuum genotypes
The first research activity dealt with exploration, isolation, and
characterization Phytophthora from several chili growing centers in Java.
Isolation was carried out using CMA media enriched with ampicillin and
rifampicin as antibiotics, and benomyl as fungicide. Morphological
characterization was carried out on the shape of colony, growth rate, sporangium
shape, length and width of sporangium, sporangiophore lenght, papillae, and
mating type. Molecular characterization was done using ITS primers and EF-1.
The DNA sequences were analyzed using BLASTn, in silico restriction,
phylogeny, and haplotype diversity analysis. In the second research activity,
virulence test used four differential chili genotypes and 23 P. capsici isolates.
Inoculum preparation and inoculation method followed the modified Bosland and
Lindsey method. Pectinase activity was measured qualitatively carried out by
growing P. capsici in JG medium. The third research studied resistance and
molecular characterization using the C. annuum genotypes collection of
Department of Agronomy and Horticulture IPB and commercial varieties. P.
capsici used consisted of four known virulent isolates. Inoculum preparation and
inoculation method were done followed the previous research method.. Molecular
characterization using SCAR marker was performed using the primer OpD04.717-
F/OpD04.717-R. Genetic diversity of chili genotypes was done using 11 simple
sequence repeat (SSR) markers.
The identification results showed that although morphologically varied, but
molecularly 29 isolates of the collection showed the same species, namely P.
capsici. Furthermore, P. capsici isolates collected from various chilli growing
areas in Java have genetic diversity in their ITS and EF-1 regions. P. capsici
isolates from chili in Java had various virulence. The virulence of isolates were
specific genotype, where each isolate showed different virulence against the four
differential chili genotypes. The results of this study also showed that virulence
was related to pectinase activity produced by P. capsici.
The result of resistance test showed that 41 chili genotypes had various
resistance to four P. capsici isolates. The chili genotype resistance was specific as
indicated by the presence of genotype x isolate interaction. This means that the
chili genotype was only resistant to certain isolates. Based on the results of test,
there were six genotypes that were resistant to CpnsCK1 isolate, two genotypes were resistant to KdrRM3, and one genotype was resistant to WnsbCK1. While
none of the genotypes were resistant against WnsbCK2.
SCAR marker was not associated with the characters chili genotype
resistance observed in the greenhouse against P. capsici isolates from Java. The
eleven SSR markers used in this study were able to identify genetic distance
between genotypes. Estimates of genetic diversity produced by these SSR markers
can be used as a guide for chili breeders to choose suitable parents for
breeding new varieties with expected characters, particularly disease
resistance against P. capsici
