Konstruksi CRISPR/Cas9 Multipleks untuk Perbaikan Gen Hasil, Ketahanan Penyakit, Hama, dan Kekeringan pada IPB 3S dan Hawara Bunar

Peningkatan produktivitas dan ketahanan padi di Indonesia masih terkendala oleh keterbatasan varietas unggul yang adaptif terhadap cekaman biotik dan abiotik. Metode konvensional, seperti persilangan memerlukan waktu yang lama serta tidak selalu menghasilkan kombinasi sifat yang diharapkan, sedangkan mutagenesis konvensional belum mampu menghasilkan pengeditan gen yang spesifik. Teknologi CRISPR/Cas9 menawarkan pendekatan pengeditan genom presisi yang memungkinkan modifikasi spesifik pada target DNA, termasuk pengeditan beberapa gen secara simultan. Penelitian ini bertujuan untuk (1) menganalisis sekuens gen TB1, Gn1a, GS3, ABA8ox2, ERF922, dan ACL1 yang berperan dalam pengaturan jumlah anakan, panjang bulir, toleransi terhadap cekaman kekeringan, serta ketahanan terhadap hama wereng coklat dan penyakit blas pada kultivar Hawara Bunar dan IPB 3S; (2) mendesain sgRNA untuk gen-gen target tersebut serta menganalisis potensi off-target secara in silico sebagai dasar pengeditan genom berbasis CRISPR/Cas9; dan (3) mengonstruksi serta mengklon vektor CRISPR/Cas9 multipleks untuk pengeditan beberapa gen secara simultan. Metode penelitian meliputi isolasi DNA, amplifikasi PCR, sekuensing gen target, analisis bioinformatika secara in silico, serta, konstruksi vektor CRISPR/Cas9 multipleks yang selanjutnya ditransformasikan ke dalam A. tumefaciens. Hasil penelitian menunjukkan adanya variasi single nucleotide polymorphism (SNP) pada sekuens gen target dengan tingkat polimorfisme yang bervariasi. Gen ABA8ox2 pada kultivar Hawara Bunar memiliki jumlah SNP tertinggi, yaitu 56 SNP (9,61%), sedangkan gen ACL1 pada kultivar IPB 3S memiliki jumlah SNP terendah, yaitu 2 SNP (0,35%). Desain sgRNA menghasilkan potensi off-target tertinggi pada sgRNA ABA8ox2_1 dengan empat situs off-target, sedangkan sgRNA Gn1a_1 dan GS3_1 tidak menunjukkan situs off-target. Konstruksi vektor CRISPR/Cas9 multipleks berhasil dirakit untuk menargetkan tiga gen (TB1, GS3, dan ACL1) pada kultivar Hawara Bunar menggunakan enam kaset sgRNA serta empat gen (Gn1a, ABA8ox2, ACL1, dan ERF922) pada kultivar IPB 3S menggunakan delapan kaset sgRNA. Keberhasilan konstruksi dikonfirmasi melalui PCR, elektroforesis, dan sekuensing yang menunjukkan pita DNA sesuai ukuran target, yaitu 461 bp pada konstruksi Level 0, 851 bp pada plasmid Level 1 kosong, 1.200 bp pada konstruksi Level 1 tiga sgRNA, 1.300 bp pada konstruksi Level 1 empat sgRNA, 434 bp pada konstruksi Level 2 barnost, 1.200 bp pada konstruksi Level 2 tiga sgRNA, serta 400 bp pada konstruksi Level 2 empat sgRNA. Hasil sekuensing menunjukkan kesesuaian sekuens tanpa mutasi, dan vektor rekombinan yang telah terverifikasi berhasil ditransformasikan ke dalam A. tumefaciens. Penelitian lanjutan diperlukan untuk mengevaluasi keberhasilan pengeditan genom secara in vivo, efisiensi penyuntingan, serta dampaknya terhadap karakter fenotipik tanaman. Rice productivity and resilience enhancement in Indonesia remain constrained by the limited availability of superior varieties adaptive to biotic and abiotic stresses. Conventional methods, such as hybridization, are time-consuming and often fail to yield the desired trait combinations, whereas traditional mutagenesis lacks the capability to achieve specific gene editing. CRISPR/Cas9 technology offers a precise genome editing approach that enables site-specific modifications of target DNA, including the simultaneous editing of multiple genes. This study aims to (1) analyze the sequences of the TB1, Gn1a, GS3, ABA8ox2, ERF922, and ACL1 genes which regulate tiller number, grain length, drought tolerance, brown planthopper resistance, and blast disease resistance in Hawara Bunar and IPB 3S cultivars; (2) design sgRNAs for these target genes and analyze potential off-target profiles in silico as a baseline for CRISPR/Cas9-based genome editing; and (3) construct and clone multiplex CRISPR/Cas9 vectors for simultaneous multi-gene editing. The methodology encompassed DNA isolation, PCR amplification, target gene sequencing, in silico bioinformatics analysis, and the construction of multiplex CRISPR/Cas9 vectors, which were subsequently transformed into A. tumefaciens. The results revealed single nucleotide polymorphism (SNP) variations across the target gene sequences with fluctuating polymorphism rates. The ABA8ox2 gene in the Hawara Bunar cultivar exhibited the highest number of mutations, totaling 56 SNPs (9.61%), whereas the ACL1 gene in the IPB 3S cultivar displayed the lowest, with 2 SNPs (0.35%). Regarding the sgRNA design, the highest off-target potential was observed in sgRNA ABA8ox2_1 with four off-target sites, whereas sgRNA Gn1a_1 and GS3_1 exhibited no off-target sites. The multiplex CRISPR/Cas9 vector constructs were successfully assembled to target three genes (TB1, GS3, and ACL1) in the Hawara Bunar cultivar using six sgRNA cassettes, and four genes (Gn1a, ABA8ox2, ACL1, and ERF922) in the IPB 3S cultivar using eight sgRNA cassettes. Successful construction was confirmed via PCR, electrophoresis, and sequencing, which demonstrated DNA bands corresponding to the expected target sizes: 461 bp for the Level 0 construct, 851 bp for the empty Level 1 plasmid, 1,200 bp for the Level 1 three-sgRNA construct, 1,300 bp for the Level 1 four-sgRNA construct, 434 bp for the Level 2 bar-nos construct, 1,200 bp for the Level 2 three-sgRNA construct, and 400 bp for the Level 2 four-sgRNA construct. Sequencing results confirmed sequence fidelity without any unwanted mutations, and the verified recombinant vectors were successfully transformed into A. tumefaciens. Future research is required to evaluate in vivo genome editing success, editing efficiency, and the subsequent impacts on plant phenotypic characteristics.
