Dendrocalamus asper is one of the most economically important bamboo species in Indonesia. However, genomic studies on this species remain limited. The bibliometric analysis conducted in this study revealed that bamboo research in Indonesia is still dominated by utilization and material-property studies, whereas research integrating genetics and cultivation lags behind global trends. This gap highlights the need for genomic resources to support conservation, elite genotype identification, and bamboo breeding programs. This study aimed to analyze research gaps on D. asper through a bibliometric approach, assemble and characterize the chloroplast and mitochondrial genomes, reconstruct phylogenetic relationships based on complete chloroplast genomes, and identify simple sequence repeat (SSR) markers from whole-genome assembly. Organelle genome assembly was performed using a hybrid sequencing approach combining Oxford Nanopore Technologies (ONT) long-reads and Illumina short-reads. The results showed that complete chloroplast genomes with identical quadripartite structure were successfully assembled for both samples, whereas the mitochondrial genomes were only partially assembled with different levels of completeness. Phylogenetic analysis indicated that the two D. asper samples formed a well-supported monophyletic clade but were recovered as a sister group to Gigantochloa verticillata, suggesting that phylogenetic relationships within the Bambusa-Gigantochloa-Dendrocalamus (BGD) complex require further confirmation using nuclear genomic data. SSR mining identified 48,035 loci in the superior clump and 57,788 loci in the non-superior clump, with dinucleotide motifs being the most abundant repeat type. In addition, twenty candidate SSR primer pairs were successfully designed for each sample. Overall, this study provides the first comprehensive organelle genomic resources and initial SSR marker resources for D. asper in Indonesia, addressing the genomic research gap identified through the bibliometric analysis. These findings provide a valuable foundation for future studies on genetic diversity, germplasm conservation, and molecular marker-assisted breeding of D. asper.
