Foot and Mouth Disease (FMD) merupakan penyakit menular akut yang disebabkan oleh infeksi virus pada hewan dan umumnya menyerang hewan ternak yang bernilai ekonomi tinggi, seperti domba, kambing, babi, sapi, hingga kerbau. Masalah ini kemudian dapat menimbulkan kerugian sosial ekonomi yang luar biasa dan menjadi beban global. Rupintrivir atau AG7088 adalah penghambat protease 3C yang ireversibel spektrum luas terhadap virus famili Picornaviridae, termasuk Foot and Mouth Disease Virus (FMDV). Studi ini menyelidiki interaksi pengikatan dan dinamika konformasi rupintrivir dengan protease 3C dari FMDV dan Human Rhinovirus (HRV). Kompleks eksperimental protease 3C HRV-rupintrivir yang berfungsi sebagai pembanding, menunjukkan interaksi konsisten dan stabil. Pendekatan bioinformatika dengan molecular docking, simulasi molecular dynamics, dan machine learning digunakan untuk melihat stabilitas dan fleksibilitas kompleks protease-inhibitor. Hasil yang diperoleh menunjukkan metode docking LGA menghasilkan interaksi van der Waals yang kuat, namun kurang stabil seiring berjalannya waktu, sedangkan metode docking Vina memberikan profil pengikatan yang lebih stabil dan konsisten. Analisis RMSF dan ikatan hidrogen memastikan stabilitas protease Vina, selaras dengan temuan eksperimental yang menunjukkan aktivitas kuat rupintrivir terhadap HRV (EC50 = 12 nM) dan efek penghambatan pada protease FMDV 3C (IC50 = 10.85 Foot and Mouth Disease (FMD) is an acute infectious disease caused by a viral infection in animals and generally attacks livestock with high economic value, such as sheep, goats, pigs, cows and buffalo. This problem can then cause extraordinary socio-economic losses and become a global burden. Rupintrivir or AG7088 is a broad-spectrum irreversible 3C protease inhibitor against Picornaviridae family viruses, including Foot and Mouth Disease Virus (FMDV). This study investigated the binding interactions and conformational dynamics of rupintrivir with the 3C proteases of FMDV and Human Rhinovirus (HRV). The experimental HRV-rupintrivir 3C protease complex, which served as a comparison, showed consistent and stable interactions. A bioinformatics approach using molecular docking, molecular dynamics simulations, and machine learning was used to examine the stability and flexibility of the protease-inhibitor complex. The results obtained show that the LGA docking method produces strong van der Waals interactions, but is less stable over time, while the Vina docking method provides a more stable and consistent binding profile. RMSF and hydrogen bond analysis confirmed the stability of Vina protease, in agreement with experimental findings showing potent activity of rupintrivir against HRV (EC50 = 12 nM) and inhibitory effect on FMDV 3C protease (IC50 = 10.85
