dc.description.abstractPati biji serealia umumnya tersusun atas amilosa dan amilopektin dalam rasio 1:3. Sintesis amilosa pada endosperma dikendalikan oleh gen tunggal dominan, Waxy (Wx) yang mengode enzim granule-bound starch synthase I (GBSSI). Hilangnya fungsi gen ini akan memunculkan fenotipe endosperma berlilin (waxy). Penentuan tipe endosperma dapat dilakukan secara sederhana menggunakan metode pewarnaan iodin. Prinsip penting dalam metode ini adalah kemampuan iodin dalam bereaksi dengan amilosa yang kemudian akan menghasilkan warna biru. Sebaliknya, reaksi iodin dengan amilopektin akan menghasilkan warna kemerahan dikarenakan rendahnya afinitas antara kedua senyawa tersebut. Dalam penelitian ini, dua puluh satu genotipe berhasil diidentifikasi memiliki tipe endosperma tidak berlilin (nonwaxy), sementara dua genotipe (ICERI 2 dan Padang) memiliki endosperma berlilin (waxy). Gen Wx pada hotong telah banyak dipelajari dan sejauh ini, terdapat tiga belas variasi alel yang muncul akibat insersi transposable elements (TEs) ke dalam daerah gen. Sebagian besar genotipe yang diuji dalam penelitian ini memiliki endosperma tidak berlilin (nonwaxy). Empat belas genotipe (ICERI 1, ICERI 3, ICERI 5, ICERI 6, Botok 6, Botok 7, Botok 8, Botok 10, Botok 12, Botok 15, Botok 19, Botok 20, Sane Loe Nagekeo, dan Wete Nagekeo) memiliki alel tipe I, lima genotipe (ICERI 4, ICERI 7, ICERI 8, ICERI 9, dan ICERI 10) bertipe VI, dan satu genotipe (ICERI 2) bertipe VIII. Sekuen TE yang ditemukan pada tipe alel tersebut sama dengan yang telah dilaporkan sebelumnya. Pada penelitian ini, teramati polimorfisme baru dari hasil amplifikasi primer M7/R10 yang diduga muncul akibat delesi parsial sekuen tipe VI, yang kemudian ditetapkan sebagai tipe alel XI. Genotipe dengan alel tipe XI (Botok 2 dan Botok 4) memiliki endosperma tidak berlilin. Delesi pada tipe XI menyebabkan perubahan sekuen intron 12. Melalui hasil prediksi, GBSSI-XI dapat membentuk CDS yang lebih panjang dari CDS tipe liar akibat perubahan posisi acceptor site dalam proses RNA splicing. Prediksi model protein menunjukkan adanya pemanjangan loop struktur primer pada C-domain protein. Pemanjangan loop tidak mengubah struktur inti protein, tetapi berada di dekat daerah jembatan disulfida yang berperan penting dalam menjaga struktur dan stabilitas protein. Variasi alelik yang ditemukan dalam penelitian ini muncul dari peristiwa mutasi yang terjadi pada daerah intron 12 SiGBSSI. Variasi pada daerah insersi lain tidak teramati. Pasang primer M7/R10 dapat digunakan untuk mengidentifikasi tipe alel dua puluh tiga genotipe hotong dan generasi turunannya. Identifikasi tipe alel genotipe-genotipe baru yang tidak termasuk dalam penelitian ini masih tetap menggunakan empat pasang primer sesuai klasifikasi yang dirumuskan Kawase et al. (2005). Selain akibat insersi TE, keragaman gen SiGBSSI juga muncul dari mutasi nukleotida, seperti single nucleotide polymorphisms (SNPs) dan insersi/delesi (indel). Meski tidak berasosiasi dengan fenotipe, keragaman tersebut diketahui memiliki keterkaitan terhadap asal dan pola sebaran geografis hotong. Keragaman sekuen meliputi sepuluh indel pada intron 1, satu indel pada ekson 2, dan satu SNP pada ekson 10. ICERI 2, ICERI 7, ICERI 9, Botok 2, dan Botok 4 memiliki tipe sekuen yang umum dimiliki genotipe-genotipe asal Asia Tenggara dan Nepal. ICERI 5 dan ICERI 6 memiliki tipe sekuen yang sama dengan genotipe yang berasal dari India bagian selatan. Delesi satu basa sitosin pada posisi nukleotida ke-1053 (C1053) relatif terhadap sekuen Yugu-1 teramati pada ICERI 2 (alel tipe VIII, endosperma berlilin). Sejauh ini, delesi ini belum pernah dilaporkan. Delesi mengakibat¬kan terbentuknya motif palindromik 5’-CCGCGG-3’ yang juga merupakan situs pengenalan enzim restriksi SacII. Marka cleaved amplified polymorphic sequence (CAPS) untuk mengidentifi¬kasi genotipe dengan delesi C1053 dikembang¬kan berdasarkan informasi tersebut. Hanya ICERI 2 yang memiliki delesi C1053. Delesi menyebabkan terjadinya mutasi frameshift karena terjadi di daerah coding. Protein prekursor putatif diduga tidak memiliki residu peptida transit yang berfungsi dalam transfer protein menuju amiloplas. Hilangnya fitur peptida transit ini dimungkin¬kan menyebabkan kegagalan pembentukan dan akumulasi amilosa di amiloplas, yang tercermin dari endosperma ICERI 2 yang berlilin. Delesi C1053 ini untuk sementara diduga bersifat spesifik alel VIII. Genotipe Padang dengan endosperma berlilin tidak memiliki delesi yang sama seperti yang dimiliki ICERI 2. Marka ini masih perlu diujikan pada genotipe-genotipe berlilin lain, juga tipe-tipe alel lain yang tidak ditemukan dalam penelitian ini untuk memastikan apakah delesi ini spesifik alel VIII atau tidak. Pengaruh delesi C1053 terhadap regulasi dan ekspresi gen SiGBSSI juga masih perlu dipelajari lebih mendalam.id
dc.description.abstractCereal starch normally comprises amylose and amylopectin in a 1:3 ratio. Synthesis of amylose in endosperm tissue is controlled by a single dominant gene, Waxy (Wx), which encodes granule-bound starch synthase I (GBSSI) enzyme. A loss of function of this gene results in a waxy endosperm. Endosperm type can be easily determined using iodine staining method. This method relies on iodine’s affinity to amylose which, upon reaction, produces a dark blue color. Meanwhile, iodine and amylopectin reaction produces reddish color because of their low affinity. In this study, the endosperm type from all twenty-three genotypes was successfully determined. Twenty-one genotypes had nonwaxy endosperm, while only two genotypes (ICERI 2 and Padang) had waxy endosperm. Wx gene in foxtail millet has been extensively studied and so far, thirteen allele types exist. These allele variations arise from transposable element (TE) insertions into exon or intron region of the gene. The majority of genotypes in this study were found to be nonwaxy. Three out of thirteen alleles were observed among genotypes examined. Fourteen genotypes (ICERI 1, ICERI 3, ICERI 5, ICERI 6, Botok 6, Botok 7, Botok 8, Botok 10, Botok 12, Botok 15, Botok 19, Botok 20, Sane Loe Nagekeo, and Wete Nagekeo). TEs shared the same sequences as the previously reported TEs. In this study, we identified a novel polymorphism from M7/R10 amplification. This polymorphism was generated by a partial deletion of TSI-10 and intron 12 from type VI. The deletion was most likely a result of DSBs repair through MMEJ pathway. This novel polymorphism pattern was assigned as novel nonwaxy allele, type XI, found in Botok 2 and Botok 4. Deletion observed in intron 12 caused changes in intron sequence composition and ultimately could cause changes in RNA splicing. Predicted CDS of GBSSI-XI was fifteen nucleotides longer than the wild type’s. The predicted protein model had an extended primary structure loop located on the outer surface of the C-domain. The additional residues did not change the protein’s core structure, but they might disrupt the disulfide bridge of the protein which might play an important role in stabilizing the three dimensional structure of GBSSI protein. Allelic variations found in this study arose from mutational events in intron 12 of the gene. M7/R10 primer pair could be used to identify allele type from twenty-three genotypes used in this study and their offsprings. For new genotypes, four primer pairs were needed for allele type identification. Aside from various insertion events, SiGBSSI variations also arise from several point mutations, such as single nucleotide polymorphisms (SNPs) and insertions/deletions (indels). Although there is no association between those variations and endosperm types, sequence variations indicate the origin and geographic distribution of foxtail millet. Sequence variations included ten indels in intron 1, one indel in exon 2, and one synonymous SNP in exon 10. This study revealed that sequence type of ICERI 2, ICERI 7, ICERI 9, Botok 2, and Botok 4 was the same as those commonly found among genotypes from Southeast Asia and Nepal. ICERI 5 and ICERI 6 had the same sequence type as genotypes from South India. One nucleotide deletion in exon 2 of ICERI 2 relative to Yugu-1 has never been reported before. This deletion generated a palindromic sequence, 5’-CCGCGG-3’, which also served as recognition site for SacII restriction enzyme. Thus CAPS marker was developed from this site. Restriction digestion result showed that only waxy ICERI 2 had a this deletion. The deletion was observed in the coding region of the gene, which ultimately caused a frameshift mutation. The putative GBSSI protein precursor lacked transit peptide which is a crucial feature for protein transport to amyloplast. Loss of this important feature might be the cause of failure in amylose synthesis and accumulation, resulting in waxy endosperm in ICERI 2. Deletion in C1053 was suspected to be type VIII-specific since the same deletion was not observed in waxy genotype Padang. This molecular marker needed to be tested to other allele types which were not found in this study. The effect of deletion on gene regulation and expression also needed to be studied further.id
