Kajian Spesifisitas Primer Bacillus coagulans, Bacillus subtilis, dan Bacillus cereus Menggunakan Basic Local Alignment Search Tool (BLAST) dan Molecular Evolutionary Genetics Analysis (MEGA)
Abstract
Berbagai macam bakteri yang terdapat dalam pangan dapat memberikan dampak
baik atau buruk tergantung dari jenisnya. Bacillus coagulans merupakan salah
satu jenis bakteri yang bermanfaat karena bersifat probiotik, sedangkan Bacillus
subtilis dan Bacillus cereus dapat menyebabkan kerusakan dan keracunan pada
pangan. Perbedaan dampak yang ditimbulkan oleh ketiga Bacillus tersebut dalam
pangan maka diperlukan suatu uji mikroba dalam pangan yang bersifat cepat dan
akurat yaitu metode Polymerase Chain Reaction (PCR). Keberhasilan suatu
proses PCR sangat tergantung dari primer yang digunakan. Penggunaan primer
yang tidak sesuai dapat menyebabkan tidak terjadinya reaksi polimerasi antara
gen target dengan primer. Kajian ini bertujuan menguji dan mengonfirmasi
spesifisitas primer-primer Bacillus coagulans, Bacillus subtilis, dan Bacillus
cereus dari masing-masing target gen untuk mengetahui peluang keberhasilan
pada uji PCR (Polymerase Chain Reaction) dengan menguji karakteristik dan sifat
spesifik primer yang berasal dari sumber literatur dengan menggunakan BLAST
(Basic Local Alignment Search Tool) dan MEGA (Molecular Evolutionary
Genetics Analysis). Uji spesifisitas primer tersebut dilakukan dengan
menggunakan program BLASTyang terdiri dari tahap memilih primer BLAST,
memasukkan sekuen primer ke primer parameters, memilih database : nr dan
menghapus tulisan ―Homo sapiens‖ pada primer pair specifity checking
parameter, memeriksa keberadaan bakteri yang berbeda pada detailed primer
reports, dan mengunduh dan menyimpan FASTA bakteri yang berbeda dan
menggunakan program MEGA yang terdiri dari tahap memasukkan sekuen
primer-forward ke dalam find motif, memotong sekuen primer di depan sekuen
primer-forward, memilih reverse complement, memasukkan sekuen primerreverse ke dalam find motif, memotong sekuen primer di belakang sekuen primerreverse, dan melihat hasil panjang basepair. Berdasarkan karakteristik primer dan
sifat spesifik primer diketahui bahwa primer BC1, B310F/B310R, Bsubf/Bsubr,
dan Ces memiliki spesifisitas primer yang tinggi sehingga peluang keberhasilan
dalam mengidentifikasi masing-masing Bacillus dengan uji PCR lebih besar
dibandingkan primer BC, HFQ1/HFQ2, Upstream/Downstream, NheA, dan Cer
yang memiliki spesifisitas primer rendah sehingga tingkat keberhasilan dalam
mengidentifikasi masing-masing Bacillus rendah. Many kinds of bacteria found in food can have good or bad effects depending on
the type. Bacillus coagulans is a type of bacteria that is beneficial because it is
probiotic. Meanwhile, Bacillus subtilis and Bacillus cereus can cause food
damage and poisoning. The difference in the impact caused by the three Bacillus
in food requires a fast and accurate microbial test in food, namely the Polymerase
Chain Reaction (PCR) method. The success of a PCR process really depends on
the primers used. The use of inappropriate primers can prevent the polymeration
reaction between the target gene and the primer. This study aims to test and
confirm the specificity of Bacillus coagulans, Bacillus subtilis, and Bacillus
cereus primers from each target gene to determine the chances of success in the
PCR (Polymerase Chain Reaction) test by examining the characteristics and
specific properties of primers from literature sources with using BLAST (Basic
Local Alignment Search Tool) and MEGA (Molecular Evolutionary Genetics
Analysis). The primary specificity test is carried out using the BLAST program
which consists of selecting the BLAST primer, entering the primary sequence into
the primary parameters, selecting database: nr and deleting the words "Homo
sapiens" on the primer pair specification checking parameter, checking for the
presence of different bacteria in detailed primary reports, download and store
different bacterial FASTA and use the MEGA program which consists of entering
the primary-forward sequence into the find motif, cutting the primary sequence in
front of the primary-forward sequence, selecting reverse complement, entering the
primary-reverse sequence into the find motif, cut the primary sequence behind the
primary-reverse sequence, and look at the basepair length. Based on the primary
characteristics and specific properties of the primers, it is known that primers
BC1, B310F/B310R, Bsubf/Bsubr, and Ces have high primary specificity so that
the chances of success in identifying each Bacillus by PCR test are greater than
primers BC, HFQ1/HFQ2, Upstream/Downstream, NheA, and Cer which have
low primary specificity so that the success rate in identifying each Bacillus is low.
