      Abstract
      The most linkage and population genetic study that based on microsatellite marker assume that the polymorphism at these loci are highly and more complex,. so dispersed abundantly in the genome and easy to amplified by PCR. The aims of this study were to get the DNA fingerprinting based on microsatellite marker and to construct the phylogenetic tree to know the genetic relationship among cattle population, that were Bali, Madura, Ongole cross breed and Brangus cattle's. The PCR technique was used to amplified DNA samples which extracted from whole blood cells with the primer pairs that flanking 16 microsatellite loci (BM 2113, CSSM 66, ETH 3, ETH 10, ETH 152. ETH 185, ETH 225, HEL 1, HEL 5, HEL 9, ILSTS, INRA 023, INRA 032. INRA 035, INRA 037 and HAUT 24) to get genetic variation in samples population. Vertical 6 % polyacrylamide gel electrophoresis was used to separate PCR products, while allele detection at each locus using silver staining technique. Polymorphism stated by allele variation at each locus. The research showed that from 16 microsatellites panel was get average allele number in all population 217, while the highest allele number was 5 founded in Madura cattle population. From phylogenetic relationship showed that Madura and Brangus cattles in the same cluster and separated with Ongole breed cattle, while Bali cattle separated from others.
