Penelitian terkait obat-obatan dan vaksin SARS-CoV-2 yang merupakan
virus penyebab Covid-19 masih terus dilakukan. Penelitian ini akan berfokus untuk
mendapatkan senyawa dari baham alam yang paling potensial sebagai inhibitor
protein SARS-CoV-2 berdasarkan nilai koefisien inhibisi, nilai binding energy, dan
geometri struktur kompleks senyawa alam-protein SARS-CoV-2. Berdasarkan
informasi genom dan karakteristik patologis SARS-Cov-2 terdapat protein
fungsional SARS-CoV-2 yang dapat digunakan sebagai target pengembangan obat
diantaranya adalah RNA-dependent RNA polymerase (RdRp), Mainprotease
(3CLpro), dan Papain Like Protease (PLpro) yang memiliki peran sentral dalam
proses replikasi virus dan transkripsi virus.
Penelitian ini menggunakan struktur protein yang berasal dari protein data
bank (PDB). Struktur yang digunakan adalah 7BV2 dengan resolusi 2.5 Å untuk
RdRp, 7D1M dengan resolusi 1.4 Å untuk Mpro dan 6WX4 dengan resolusi 1.66
Å untuk PLpro. Pengujian dilakukan terhadap seribu senyawa alam Indonesia yang
digunakan sebagai penghambat protein SARS-CoV-2 yang diambil dari Herbaldb
dan Pubchem ID. Tahapan pertama dalam penelitian ini adalah pemodelan
farmakofor dengan desain obat berbasis struktur. Senyawa alami dianalisis
berdasarkan kemiripan sterik dan elektronik dengan inhibitor yang setidaknya telah
melalui tahapan pengujian in vitro, agar didapatkan senyawa alam yang memiliki
interaksi dengan pusat aktif katalitik protein.
Kemudian dilanjutkan dengan simulasi molekular docking untuk
mendapatkan energi ikat dan analisis visual interaksi senyawa alam di sisi aktif
protein sebagai inhibitor SARS-CoV-2. Tahap terakhir adalah simulasi dinamika
molekuler untuk mengeksplorasi ruang konformasi senyawa alam dan protein serta
pengujian kestabilan interaksi dalam berlangsungnya waktu simulasi. Uji ADMET
dilakukan terhadap senyawa terbaik untuk memperoleh farmakologi komputasi dan
farmakokinetik senyawa alami tersebut.
Berdasarkan kesamaan fitur farmafokor, simulasi penambatan, interaksi
intramolekul senyawa dan enzim, simulasi dinamika molekul dan sifat ADMET.
Senyawa yang teridentifikasi sebagai inhibitor RdRp adalah sotesuflavone,
grossamide, dan 6-Hydroxyluteolin-6,7-disulfate. Senyawa yang teridentifikasi
sebagai inhibitor Mpro adalah cosmosiin, glucobrassicin, dan isobavachin.
Senyawa yang teridentifikasi sebagai inhibitor PLpro adalah cowanin dan
isochandalone. Research related to drugs and the SARS-CoV-2 vaccine, which is the virus
that causes Covid-19, is still ongoing. This research will focus on obtaining
compounds from natural substances that have the most potential as SARS-CoV-2
protein inhibitors based on the inhibition coefficient value, binding energy value,
and the structural geometry of the complex natural compound protein SARS-CoV-
2. Based on the genomic information and pathological characteristics of SARS-
Cov-2 several SARS-CoV-2 functional proteins can be used as targets for drug
development, including RNA-dependent RNA polymerase (RdRp), Mainprotease
(3CLpro), and Papain Like Protease (PLpro), which has a central role in the process
of viral replication and viral transcription.
This study uses a protein structure derived from the protein bank data (PDB).
The structure used is 7BV2 with a resolution of 2.5 Å for RdRp, 7D1M with a
resolution of 1.4 Å for Mpro and 6WX4 with a resolution of 1.66 Å for PLpro. Tests
were carried out on a thousand natural Indonesian compounds used as inhibitors of
the SARS-CoV-2 protein taken from Herbaldb and Pubchem ID. The first stage in
this research is pharmacophores modelling with structure-based drug design.
Natural compounds are analyzed based on their steric and electronic similarities
with inhibitors that have at least gone through in vitro testing stages to obtain natural
compounds that have interactions with the protein's active catalytic centre.
Then proceed with molecular docking simulations to obtain binding energy
and visual analysis of the interaction of natural compounds on the active side of
proteins as SARS-CoV-2 inhibitors. The final stage is molecular dynamics
simulation to explore the conformational space of natural compounds and proteins
and test the interactions' stability during the simulation time. The ADMET test is
carried out on the best compounds to obtain computational pharmacology and
pharmacokinetics of these natural compounds as inhibitor SARS-CoV-2.
Based on the similarity of pharmacophore features, simulated docking,
intramolecular interactions of compounds and enzymes, molecular dynamics
simulations and ADMET properties. The compounds identified as RdRp inhibitors
are sotesuflavone, grossamide, and 6-Hydroxyluteolin-6,7-disulfate. The
compounds identified as Mpro inhibitors are cosmosiin, glucobrassicin, and
isobavachin. The compounds identified as PLpro inhibitors are cowanin and
isochandalone.
