Abstract: Education has an important role in preparing human source for national development. The province of Bali and Special Region of Yogyakarta got either first or second highest score of the Elementary School National Exam in 2010 and 2011. National Exam can be used as an indicator to see the quality of education, so these provinces can be used as a reference to improve the education quality of other provinces. The success of the National Exam had related with the the successful achievement of the Standar Nasional Pendidikan (SNP). SNP had been used as instrument in Evaluasi Diri Sekolah which is a government program to monitoring the quality of school education. SNP consists of eight standards that are interconnected with each other. In this study use six SNP outside of Standar Pembiayaan and Standar Sarana dan Prasarana, SNP variables can not be measured directly. This study examines the effect of differences in the relationship between structural equation modeling (SEM) of Bali and Yogyakarta Province, so the analysis is multisample SEM. SEM showed that Standar Pengelolaan affect Standar Pendidik dan Tenaga Kependidikan (PTK). Standar PTK affect the Standar Isi, Standar Proses, and Standar Penilaian. Standar Isi affect Standar Proses and Standar Proses affects Standar Kompetensi Lulusan (SKL). The SEM of Bali and Yogyakarta province are different in case of effect latent variable, the Standar Penilaian not affect the Standar Proses on SEM of Bali province, while the Standar Proses does not affect the Standar Penilaian and SKL on SEM of Yogyakarta province.
