Abstract: Spodoptera exigua infests shallot in lowlands and leek in highlands n Java. Based on the morphology of body size, moth of S. exigua that infests onion plants in highland has bigger than in the lowland S. exigua. This research was aimed to study genetic variations COI gene of moth S. exigua as the DNA Barcode for this species. DNA sample of moth S. exigua was collected from populations in lowlands (Cirebon and Brebes) and higlands (Bandung and Cipanas) in Java by using baited with pheromone lure and then performed process of DNA analysis. The moth S. exigua COI gene sequences from this study were aligned with COI gene sequences of moth S. exigua from Japan, China, Thailand, Florida-USA, and Canada. This study obtained a total of 530 bp nucleotides of partial COI gene. Alignment of four DNA sequences of partial COI gene from four locations in Java showed no nucleotide variation in COI gene among samples from Java. The phylogenetic tree of COI gene revealed three major clades. The first clade S. exigua from Java grouped in the same clade with that of S. exigua from Japan, Thailand, and China. The second and third clades were haplotype clades of S. exigua from Florida-USA and Canada, respectively. These different haplotypes could be used as the DNA barcode to differentiate the intraspesific variations of S. exigua in the world
