In order to manage genetic resouces for aquaculture development of snakehead fish, the evaluation of genetic variability of three populations from different geographical areas is needed to be performed. The purpose of this study is to identify the genotype and phenotype of snakehead fish from Jawa, Sumatera and Kalimantan using RAPD and truss morphometric. RAPD method used OPA-02, OPA-04 and OPA-07 primers was conducted to type the genotypes. Twenty one measurement of truss morphometric was done on the body of fish observed. The results showed that population from Java had highest percentage of polymorphism and heterozygosity than Sumatera and Kalimantan fish population that was, 83,33% and 0,3655. The population from Kalimantan and Jawa had the highest genetic distance was 0,1908. Population from Sumatera and Kalimantan had interpopulation relationship based on the similarity of truss morphometric was 50%. Coefficien of morphometric variation data showed that population of snakehead fish from Kalimantan was higher than Jawa and Sumatera.en
