Southeast Aru conservation area with an area of 114 000 ha, has seven small islands that are uninhabited, and they are potential habitats for turtles nesting areas. In addition to a conservation area, geopolitically, this region was a border area between Indonesia and Australia. Therefore the management of the region must come through ecological, social, policy or governance and security approaches. The purpose of the research was to develop a fisheries management model through the determination of effectiveness and zoning based on ecosystem approach in Southeast Aru conservation area. The conclusion of the research include: (1) Management of Southeast Aru conservation area for 20 years, not develop and tends to be left so that the management still on first level, which means the area management have not been able to making a positive impact on sustainability of fisheries resources and increase of community economic, (2) the collaboration model of zoning was found four main zones namely core zone, sustainable fisheries zone, use zone and other zone which are expected to give their best efforts to manage the Southeast Aru conservation area, to answer the problems of fisheries resources management, and to increase the social welfare.
