      Keragaman Sekuen Lengkap D-Loop DNA Mitokondria (Mt-DNA) pada Sapi Madura

      Abstract
      Sapi madura merupakan salah satu sumber daya genetik ternak lokal Indonesia yang perlu dipertahankan dan dimanfaatkan. Informasi mengenai hubungan kekerabatan dan asal-usul sapi madura masih terbatas. Penelitian ini bertujuan memahami keragaman genetik dan hubungan filogenetik sapi madura melalui analisis sekuens D-loop DNA mitokondria. Sampel pejatan sapi madura diperoleh dari BBIB Singosari, Malang, Jawa Timur sebanyak 5 ekor. Sebagai pembanding digunakan tiga ekor pejantan sapi bali dari Lokasi yang sama. Ekstraksi DNA dilakukan dari sampel darah menggunakan Kit ekstraksi DNA GenAID, diikuti dengan amplifikasi dan sekuensing. Analisis filogenetik dilakukan menggunakan metode Neighbor-Joining dengan model Kimura 2-Parameter. Hasil penelitian menunjukkan bahwa sapi madura memiliki kedekatan genetik yang tinggi dengan Bos indicus, sementara hubungannya dengan sapi bali (Bos javanicus) dan Bos taurus lebih jauh. Komposisi nukleotida pada D-loop mtDNA didominasi oleh basa A+T, yang mencerminkan karakteristik daerah non-koding dengan tingkat mutasi tinggi. Penelitian ini memperkuat dugaan bahwa sapi madura memiliki nenek moyang yang erat dengan Bos indicus berdasarkan garis maternal.
       
      Madura cattle are one of Indonesia’s local genetic livestock resources that require conservation and sustainable utilization. However, information regarding their phylogenetic relationships and origin remains limited. This study aimed to analyze the genetic diversity and phylogenetic position of madura cattle based on mitochondrial DNA (mtDNA) D-loop sequences. Five madura bulls and three bali bulls were sampled from the Singosari Artificial Insemination Center (BBIB Singosari, Malang), East Java. DNA was extracted from blood using the GenAID kit, followed by PCR amplification and sequencing. Phylogenetic analysis was performed using the Neighbor-Joining method with the Kimura 2-Parameter model. The results revealed that madura cattle are genetically close to Bos indicus, with more distant relationships to bali cattle (Bos javanicus) and Bos taurus. The nucleotide composition in D-loop region was dominated by A+T bases, reflecting typical characteristics of non-coding regions with high mutation rates. These findings support the hypothesis that madura cattle share a common maternal ancestor with Bos indicus.
