      Abstract
      House mice ( Mus musculus) belongs to class Mammal, infraclass Eutheria, Order Rodentia, suborder Myomorpha and family Muridae. This spesies divided into subspesies subspesies Mus musculus domesticus, Mus musculus musculus, Mus musculus castaneus and Mus musculus bactrianus (Silver 1995). Subspesies which spread all over Indonesia is Mus musculus castaneus. Mitochondrial DNA (mtDNA) is often used as genetic marker to study genetic diversity. Genetic diversity of mtDNA can be obtained using PCR-RFLP. The Primers used for analysis were CTDF and CTDR. The restriction enzyme used were HaeIII, AluI and RsaI. The samples were from Jakarta (10 mice), Bandung (11 mice) and Surabaya (9 mice) so the total amount of samples were 30 mice. We generated pcr product 1384 bp in length using PCR-RFLP. Nine haplotype were found. In Jakarta population there were three haplotype, Bandung seven haplotype and Surabaya five haplotype. Local haplotypes were found in Bandung (H-5 and H-7) and Surabaya (H-8 and H-9). The H-3 was common haplotype that were found in all population.
