Autentikasi Spesies Sphyrna lewini dan Carcharhinus falciformis dalam Produk Hasil Perikanan Campuran (Mixed Species) dengan Metode Next-Generation Sequencing.

Substitusi spesies yang dilakukan dengan sengaja dapat berdampak pada beberapa hal yaitu keamanan pangan dan keberlanjutan ekosistem perairan. Terdapat beberapa spesies ikan hiu yang merupakan spesies yang dilindungi dan dibatasi kuota penangkapannya namun sering menjadi substitusi bahan baku pada produk olahan perikanan karena daging ikan hiu memiliki nilai ekonomis lebih rendah. Daging hiu utuh yang belum diolah dan belum tercampur dengan bahan lain dapat diidentifikasi dengan mudah hingga tingkat spesies secara morfologi maupun molekuler. Untuk spesimen hiu yang telah mengalami pengolahan akan sulit untuk diidentifikasi secara morfologi dan teknik DNA barcoding. Pada beberapa produk olahan ikan yang merupakan campuran beberapa spesies ikan sering mengalami kesulitan saat proses sequencing menggunakan Sanger. Salah satu metode yang dapat digunakan sebagai alternatif metode Sanger terutama pada olahan campuran adalah pendekatan analisis Deoxyribonucleic acid (DNA) metabarcoding atau whole genome sequencing menggunakan platform Next Generation Sequencing (NGS). Metabarcoding DNA menggunakan platform NGS memungkinkan identifikasi beberapa spesies dalam satu sampel. Tujuan dari penelitian ini adalah untuk mengidentifikasi spesies hiu terindeks CITES II dalam campuran produk perikanan menggunakan metode mitogenomik berdasarkan metode next generation sequencing.
Daging dari dua spesies hiu yang berbeda (Sphyrna lewini dan Carcharhinus falciformis) dicampur dengan perbandingan 1:1, 1:2 dan 2:1, kemudian dilakukan isolasi DNA dilanjutkan dengan sequencing menggunakan NGS dan hasil sequencing dilakukan analisis bioinformatika. Hasil uji kualitatif dan kuantitatif menunjukkan adanya pita DNA yang tebal dengan sedikit apusan, dengan konsentrasi 41,15-49,6 ng/µL dan kemurnian 1,86-1,94. Efektivitas hasil sequencing adalah 97,48-97,92% dan error 0,03%. Nilai Q Phred 20 untuk ketiga sampel berkisar antara 96,15-96,45% dan untuk Q Phred 30 berkisar 90,62-91,22% dan 92,32% serta nilai persen GC (Guanine-Cytosine) 42,62-43,52%. Sekuen pada ketiga sampel mengalami penurunan jumlah setelah proses penyaringan, berkisar antara 22,6-24,9%. Gen mitokondria lengkap terdeteksi dari spesies Sphyrna lewini dan Carcharhinus falciformis, yaitu 13 gen pengkode protein (PCG), 22 gen tRNA, 2 gen rRNA, dan daerah kontrol non-coding (D-loop). Sebanyak 67 SNP (Single nucleotide polymorphisms) teridentifikasi pada ketiga sampel S. lewini, yaitu pada sampel A1 (1:1) dan C1 (2:1) C. falciformis 9 SNP dan B1 (1:2) 10 SNP. Spesies Sphyrna lewini dan Carcharhinus falciformis berhasil terdeteksi pada ketiga perbandingan daging (1:1, 1:2 dan 2:1). Pada penelitian lanjutan perlu dilakukan perbandingan antar gen dengan melihat ekspresi gen menggunakan RNA atau quantitative real-time PCR. Species substitution that is carried out intentionally can have an impact on several things, namely food security and the sustainability of aquatic ecosystems. Several shark species are protected species and their catch quotas are limited, but they often become substitutes for raw materials in processed fishery products because shark meat has a lower economic value. Whole shark meat that has not been processed and has not been mixed with other ingredients can be identified easily down to the species level both morphologically and molecularly. For shark specimens that have undergone processing, it will be difficult to identify them morphologically and using DNA barcoding techniques. Some processed fish products are a mixture of several fish species, often experience difficulties when sequencing using Sanger. One method that can be used as an alternative to the Sanger method, especially in mixed preparations, is the Deoxyribonucleic acid (DNA) metabarcoding analysis approach or whole genome sequencing using the Next Generation Sequencing (NGS) platform. DNA metabarcoding using the NGS platform allows the identification of several species in a single sample. The purpose of this study was to identify CITES II-indexed shark species in a mix of fishery products using the mitogenomics method based on the next-generation sequencing method.
Meat from two different shark species (Sphyrna lewini and Carcharhinus falciformis) was mixed in a ratio of 1:1, 1:2 and 2:1, then DNA isolation was carried out followed by sequencing using NGS and the sequenced results were analyzed by bioinformatics. The results of the qualitative and quantitative tests showed that there were thick DNA bands with few smears, with a concentration of 41.15-49.6 ng/µL and a purity of 1.86-1.94. The effectiveness of the sequencing results is 97.48-97.92% and the error is 0.03%. The Q Phred 20 values for the three samples ranged from 96.15 to 6.45%, the Q Phred 30 values ranged from 90.62 to 91.22% and 92.32%, and the GC percentages ranged from 42.62 to 43.52%. The sequences in the three samples decreased in number after the filtering process, ranging from 22.6-24.9%. Complete mitochondrial genes were detected from Sphyrna lewini and Carcharhinus falciformis species, namely 13 protein-coding genes (PCG), 22 tRNA genes, 2 rRNA genes, and a non-coding control region (D-loop). As many as 67 SNPs were identified in the three samples of S. lewini, in samples A1 and C1 C. falciformis 9 SNPs, and B1 10 SNPs. Sphyrna lewini and Carcharhinus falciformis species were detected in the three meat ratios (1:1, 1:2, and 2:1). In further research, it is necessary to carry out comparisons between genes by looking at gene expression using RNA or quantitative real-time PCR.
